We are looking for a research engineer that will work on large scale bioinformatics analysis of sequencing data from historical air filters, with the purpose to identify pathogens. The position is on 100% and is limited to 10 months. Start date is 1st of May 2019 or according to agreement. Deadline for applications is 5th of April 2019.

Work tasks
You will work with the analysis of large scale sequencing data. The data comes from air filters that has been collected every week during 40 years in Kiruna. These air filters captures DNA from in principal all organisms in the environment, from plants, fungi and animals to bacteria and viruses. Your task will be to identify a number of defined pathogens in the data and follow their abundance during the past 40 years. This analysis will include pre-processing of sequencing data, classification using k-mer based tools (such as Centrifuge and Kraken) as well as verification through mapping of sequence reads to reference genomes.

This project is carried out in close collaboration with the Swedish Defence Research Agency (FOI) in Umeå, and parts of the work might be located at FOI.

Required competence
We are looking for a person with a master degree in biology, statistics, programming or similar. You need to have experience in programming and sequence analysis.

Programming experience in Python and experience in working on Linux based computer clusters is a merit. Experience in the analysis of large scale Illumina based datasets and experience in shotgun based metagenomics is also a merit.
